"The driver and passenger in the Mazda, both 17-year-old boys from Port Augusta, sustained minor injuries and were taken to hospital," South Australia Police said in a statement.
"The train came to a stop a short distance away; thankfully the drivers and passengers were not injured."
Police said the Ghan was able to continue on its journey after it swapped to another locomotive.
The Mazda was towed from the crash.
